This is what I got when I mixed my story and mgs's. Its actually pretty good, inour opinion anyways.
Prehaps, it could have the whole "evil team trying to rule the world" thing, but they are defeated. Nobody knows how or who did it, but it causes a war* btw. light and dark pokemon.
You see, there are an evil aura based team and an evil dark based team, sorta like in Emerald. Depending on the version, one strikes first against the other. Seeing their fellow pokemon fight, other wild pokemon get involved. Soon, the pokemon take most control over this war* and eventually the legendaries bring down the teams' headquarters (you could go to the ruins later). The aura legendary could bring down the dark team's HQ, and vise versa with the dark legendary. This way, it seems like a normal pokemon game at first, but it takes a surprise turn mid-way through.
For the remake, there would be a Dark/Aura Legendary that tries to stop the war by itself. Not much detail about that though.

Great! I love the idea! And yes we will have to expand on the third game's story. But I don't have any idea right now...

We will worry, liek Nintendo does, about the remake later. And I actually tried to make an idea for the reamake, but it was basically the same story <_<

Meh, it's okay.
I don't really like an evil aura-based team. I think that in the third version, however, you can pick your path, evil or good, then from there pick really evil/really good or neutral. However, they all have the same ending, and you can still revisit the other path.
The really evil path could be based on the Aura game, and the really good path can be based on the Dark game, and the third version allows you to take a really good path, a really evil path, or a neutral path, but the places are visitable later, and there can be flashbacks of the other two paths.
Basically puts together the story of the first 2 games, just like E and Pt did.

It would have to be evil, because you would be forced to support good. But to make it sound better, the teams are just "evil" because they are pretty much rivals, only that the rivalry turns into a war...
And about the good or evil and really good and really evil, I don't really like that. Its actually a good idea, except its never been in a pokemon game before and would almost gurantee this being only a fan game, and not the real 5th Generation. I mean, what would be the difference? If you were evil, you would support one side? If you were good, you would try to stop it all together? And if you were nuetral, you would sit back and watch the fireworks?

I sorta think that it would be bad if you could be the angel of light or the devil of hell, b/c thats basically what it is....sorta.

THIS IS POKEMON! If we make it a play-by-choises RPG then its a spin-off. We need a storyline that fuses both ideas from both games without making *anyone* truly evil.
*anyone non-team-leader-status.*
